I am considering staying in Newark instead of the city for a mid-week trip. My decision is hinged onto whether or not I can get back to the airport hotel at late night.

The Newark Airtrain is a monorail that runs to and from the different terminals, parking lots, and the train station there. There is no cost.

To get from the city to Newark Airport, you_re going to have to take either New Jersey Transit or Amtrak. They stop running about 1:00-2:00 in the morning. Then you have to take the Airtrain to the station where the airport shuttles are allowed to pick up from. Plus NJ Transit and Amtrak charge a $10 surcharge to board or depart a train at the airport station.

If you miss that last train, it costs about $50 for a cab (from experience).

My friend, the Newark Airtrain runs around the clock. You_ll be able to a train at any time. If you taking NJ Transit, however, the last train to leave Penn Station departures a about 1:30am.
