Step 1: purchase a $4.50 MetroCard from any Hudson News stand at the airport and take the M60 bus from the airport to the Astoria Blvd subway station.
Step 2: at the Astoria Blvd subway station, transfer to the Manhattan-bound (westbound) _N_ or _W_ subway lines (Yellow Line on the subway map). Take either line from Astoria Blvd to 49th Street. The transfer between the bus and the subway at the Astoria Blvd subway station is free.
Step 3: at 49th Street, exit the subway at the south end of the station (47th Street) and you_re right there.

At the airport look for metro card vending machines in the terminal near the exits and buy metrocards to get on the bus and subway. The bus takes coins ($2.25 but you would have to buy a metro card anyway to get on the subway)
Go upstairs and take the Downtown N or W train to Times Square
The often suggested Q-33 bus is a slow crowded local bus once it leaves the LGA property .....not so with the M-60 to the N / W combo
